I think win 2000 installed the boot manager before exiting the install. You must reinstall win2000. Once you install win2000, it basically takes over your system. I don't think there is even a way to uninstall it after installing over previous operating system. Unless you want to throw way your older os.

It is quite easy to use (but not as easy as PM), and has a brilliant boot manager, . Understand, that when you delete a partition you make the data in it unavailable, If you do get PM, you can theoretically convert back to FAT and then remove Windows 98. I don't advise it though, it can cause problems.

Since you only have frontend to work on in Windows, the only way i know is to reformat linux partition to FAT However, if i were you (which i am not), I would remove Windows 98 and settle for good ol' Linux.
